    K-Means Clustering as a Speciation Mechanism within an Individual-Based Evolving Predator-Prey Ecosystem Simulation

    Although presence of individual-based modeling in ecology continues to rise, to this date, there has been little to no studies of speciation in an evolving ecosystem simulation. This thesis presents a new method for modeling speciation within a previously created individual-based evolving predator-prey ecosystem simulation. As an alternative to the classical speciation mechanism originally implemented, k-means clustering provides a more realistic method for modeling speciation that, among other things, allows for species splitting, the recreation of the species tree of life, and more in-depth analysis of speciation. This thesis introduces the predator-prey ecosystem simulation with specific emphasis on the speciation mechanism. Moreover, the k-means speciation mechanism is presented, and the improvements it provides, including improved runtime performance and better modeling of biological theories, are provided

    An individual-based evolving predator-prey ecosystem simulation using a fuzzy cognitive map as the behavior model

    This paper presents an individual-based predator-prey model with, for the first time, each agent behavior being modeled by a Fuzzy Cognitive Map (FCM), allowing the evolution of the agent behavior through the epochs of the simulation. The FCM enables the agent to evaluate its environment (e.g., distance to predator/prey, distance to potential breeding partner, distance to food, energy level), its internal state (e.g., fear, hunger, curiosity) with memory and choosing several possible actions such as evasion, eating or breeding. The FCM of each individual is unique and is the outcome of the evolution process throughout the simulation. The notion of species is also implemented in a way that species emerge from the evolving population of agents. To our knowledge, our system is the only one that allows modeling the links between behavior patterns and speciation. The simulation produces a lot of data including: number of individuals, level of energy by individual, choice of action, age of the individuals, average FCM associated to each species, number of species. This study investigates patterns of macroevolutionary processes such as the emergence of species in a simulated ecosystem and proposes a general framework for the study of specific ecological problems such as invasive species and species diversity patterns. We present promising results showing coherent behaviors of the whole simulation with the emergence of strong correlation patterns also observed in existing ecosystems

    Challenges Associated with Estimating Utility in Wet Age-Related Macular Degeneration : A Novel Regression Analysis to Capture the Bilateral Nature of the Disease

    INTRODUCTION: The estimation of utility values for the economic evaluation of therapies for wet age-related macular degeneration (AMD) is a particular challenge. Previous economic models in wet AMD have been criticized for failing to capture the bilateral nature of wet AMD by modelling visual acuity (VA) and utility values associated with the better-seeing eye only. METHODS: Here we present a de novo regression analysis using generalized estimating equations (GEE) applied to a previous dataset of time trade-off (TTO)-derived utility values from a sample of the UK population that wore contact lenses to simulate visual deterioration in wet AMD. This analysis allows utility values to be estimated as a function of VA in both the better-seeing eye (BSE) and worse-seeing eye (WSE). RESULTS: VAs in both the BSE and WSE were found to be statistically significant (p < 0.05) when regressed separately. When included without an interaction term, only the coefficient for VA in the BSE was significant (p = 0.04), but when an interaction term between VA in the BSE and WSE was included, only the constant term (mean TTO utility value) was significant, potentially a result of the collinearity between the VA of the two eyes. The lack of both formal model fit statistics from the GEE approach and theoretical knowledge to support the superiority of one model over another make it difficult to select the best model. CONCLUSION: Limitations of this analysis arise from the potential influence of collinearity between the VA of both eyes, and the use of contact lenses to reflect VA states to obtain the original dataset. Whilst further research is required to elicit more accurate utility values for wet AMD, this novel regression analysis provides a possible source of utility values to allow future economic models to capture the quality of life impact of changes in VA in both eyes.     Off-the-Shelf Gd(NO3)(3) as an Efficient High-Spin Metal Ion Polarizing Agent for Magic Angle Spinning Dynamic Nuclear Polarization

    [Image: see text] Magic angle spinning nuclear magnetic resonance spectroscopy experiments are widely employed in the characterization of solid media. The approach is incredibly versatile but deleteriously suffers from low sensitivity, which may be alleviated by adopting dynamic nuclear polarization methods, resulting in large signal enhancements. Paramagnetic metal ions such as Gd(3+) have recently shown promising results as polarizing agents for (1)H, (13)C, and (15)N nuclear spins. We demonstrate that the widely available and inexpensive chemical agent Gd(NO(3))(3) achieves significant signal enhancements for the (13)C and (15)N nuclear sites of [2-(13)C,(15)N]glycine at 9.4 T and ∼105 K. Analysis of the signal enhancement profiles at two magnetic fields, in conjunction with electron paramagnetic resonance data, reveals the solid effect to be the dominant signal enhancement mechanism. The signal amplification obtained paves the way for efficient dynamic nuclear polarization without the need for challenging synthesis of Gd(3+) polarizing agents

    Exploring UK medical school differences: the MedDifs study of selection, teaching, student and F1 perceptions, postgraduate outcomes and fitness to practise.

    BACKGROUND: Medical schools differ, particularly in their teaching, but it is unclear whether such differences matter, although influential claims are often made. The Medical School Differences (MedDifs) study brings together a wide range of measures of UK medical schools, including postgraduate performance, fitness to practise issues, specialty choice, preparedness, satisfaction, teaching styles, entry criteria and institutional factors. METHOD: Aggregated data were collected for 50 measures across 29 UK medical schools. Data include institutional history (e.g. rate of production of hospital and GP specialists in the past), curricular influences (e.g. PBL schools, spend per student, staff-student ratio), selection measures (e.g. entry grades), teaching and assessment (e.g. traditional vs PBL, specialty teaching, self-regulated learning), student satisfaction, Foundation selection scores, Foundation satisfaction, postgraduate examination performance and fitness to practise (postgraduate progression, GMC sanctions). Six specialties (General Practice, Psychiatry, Anaesthetics, Obstetrics and Gynaecology, Internal Medicine, Surgery) were examined in more detail. RESULTS: Medical school differences are stable across time (median alpha = 0.835). The 50 measures were highly correlated, 395 (32.2%) of 1225 correlations being significant with p < 0.05, and 201 (16.4%) reached a Tukey-adjusted criterion of p < 0.0025. Problem-based learning (PBL) schools differ on many measures, including lower performance on postgraduate assessments. While these are in part explained by lower entry grades, a surprising finding is that schools such as PBL schools which reported greater student satisfaction with feedback also showed lower performance at postgraduate examinations. More medical school teaching of psychiatry, surgery and anaesthetics did not result in more specialist trainees. Schools that taught more general practice did have more graduates entering GP training, but those graduates performed less well in MRCGP examinations, the negative correlation resulting from numbers of GP trainees and exam outcomes being affected both by non-traditional teaching and by greater historical production of GPs. Postgraduate exam outcomes were also higher in schools with more self-regulated learning, but lower in larger medical schools. A path model for 29 measures found a complex causal nexus, most measures causing or being caused by other measures. Postgraduate exam performance was influenced by earlier attainment, at entry to Foundation and entry to medical school (the so-called academic backbone), and by self-regulated learning. Foundation measures of satisfaction, including preparedness, had no subsequent influence on outcomes. Fitness to practise issues were more frequent in schools producing more male graduates and more GPs. CONCLUSIONS: Medical schools differ in large numbers of ways that are causally interconnected. Differences between schools in postgraduate examination performance, training problems and GMC sanctions have important implications for the quality of patient care and patient safety

    BACKGROUND: What subjects UK medical schools teach, what ways they teach subjects, and how much they teach those subjects is unclear. Whether teaching differences matter is a separate, important question. This study provides a detailed picture of timetabled undergraduate teaching activity at 25 UK medical schools, particularly in relation to problem-based learning (PBL). METHOD: The Analysis of Teaching of Medical Schools (AToMS) survey used detailed timetables provided by 25 schools with standard 5-year courses. Timetabled teaching events were coded in terms of course year, duration, teaching format, and teaching content. Ten schools used PBL. Teaching times from timetables were validated against two other studies that had assessed GP teaching and lecture, seminar, and tutorial times. RESULTS: A total of 47,258 timetabled teaching events in the academic year 2014/2015 were analysed, including SSCs (student-selected components) and elective studies. A typical UK medical student receives 3960 timetabled hours of teaching during their 5-year course. There was a clear difference between the initial 2 years which mostly contained basic medical science content and the later 3 years which mostly consisted of clinical teaching, although some clinical teaching occurs in the first 2 years. Medical schools differed in duration, format, and content of teaching. Two main factors underlay most of the variation between schools, Traditional vs PBL teaching and Structured vs Unstructured teaching. A curriculum map comparing medical schools was constructed using those factors. PBL schools differed on a number of measures, having more PBL teaching time, fewer lectures, more GP teaching, less surgery, less formal teaching of basic science, and more sessions with unspecified content. DISCUSSION: UK medical schools differ in both format and content of teaching. PBL and non-PBL schools clearly differ, albeit with substantial variation within groups, and overlap in the middle. The important question of whether differences in teaching matter in terms of outcomes is analysed in a companion study (MedDifs) which examines how teaching differences relate to university infrastructure, entry requirements, student perceptions, and outcomes in Foundation Programme and postgraduate training

    Evaluation of Optimized Preprocessing and Modeling Algorithms for Prediction of Soil Properties Using VIS-NIR Spectroscopy

    The absorbance spectra for air-dried and ground soil samples from Ontario, Canada were collected in the visible and near-infrared (VIS-NIR) region from 343 to 2200 nm. The study examined thirteen combination of six preprocessing (1st derivative, 2nd derivative, Savitzky-Golay, Gap, SNV and Detrend) method included in ‘prospectr’ R package along with four modeling approaches: partial least square regression (PLSR), cubist, random forest (RF), and extreme learning machine (ELM) for prediction of the soil organic matter (SOM). The 1st derivative + gap, 2nd derivative + gap and standard normal variance (SNV) were the best preprocessing algorithms. Thus, only these three preprocessing algorithms along with four modeling approaches were used for prediction of soil pH, electrical conductively (EC), %sand, %silt, %clay, %very coarse sand (VCS), %coarse sand (CS), %medium sand (ms) and %fine sand (fs). The results showed that OM, pH, %sand, %silt and %CS were all predicted with confidence (R2 &gt; 0.60) and the combination of 1st derivative + gap and RF gained the best performance. A detailed comparison of the preprocessing and modeling algorithms for various soil properties in this study demonstrate that for better prediction of soil properties using VIS-NIR spectroscopy requires different preprocessing and modeling algorithms. However, in general RF and 1st derivative + gap can be labeled at the best combination of preprocessing and modelling algorithms
